The Neptunes kept making music, working with artists like Noreaga, Ol' Dirty Bastard, and Kelis. During a studio session for Jay-Z's second album in 1997, Hugo even played saxophone on one of the songs, The City Is Mine, and this led to more collaborations with Jay-Z.

In 1999, the Neptunes started their own label called Star Trak Entertainment. They used it to release all their projects and those of their group, N.E.R.D., until it ended in 2014. In the same year, N.E.R.D. released their first album, In Search of..., which had more live music. Around this time, the Neptunes had a big hit with Britney Spears' song I'm a Slave 4 U and also wrote and produced NSYNC's last song, Girlfriend. After NSYNC, they kept working with Justin Timberlake on most of his first solo album, Justified.

In 2003, the Neptunes released an album called Clones with songs and remixes from different Star Trak artists. That year, Hugo helped write and produce all the songs on Kenna's first album, New Sacred Cow. At the 2004 Grammy Awards, they won awards for their work on Justified and were named Producer of the Year. Hugo kept working with Kenna and also did solo production for artists like Ashlee Simpson, JoJo, E-40, The Internet, and BROCKHAMPTON. He even did remixes for Jesse McCartney, Kings of Leon, and St. Vincent.

Hugo used the name Yardnoise and produced six tracks for the album connected to the movie Manny in 2014. The movie was about the early life and career of Filipino boxer Manny Pacquiao.
